چکیده
Text S1: Expression and preparation of the dimeric lac HP62-V52C protein and its complexes with the nonspecific DNA fragment (NOD) and its natural operators O1and O3. The HP62-V52C mutant was amplified from the corresponding Lac I genes by the polymerase chain reaction and expressed in E. coli using T7 polymerase based system. The protein was purified as described earlier (1). Uniformly C/Nand N-labeled proteins were grown in BIOEXPRESS-CN 5000 (CIL) media. The oligonucleotides were purchased at Carl Roth GmbH (Germany) and further purified on a Q-Sepharose (Pharmacia) column. For complex formation the protein was mixed with an equimolar amount of the operator and dissolved in 0.06 M KPi buffer (pH 6.0) containing 0.4 M KCl for the nonspecific complex and 0.01 KPi and 0.02 KCl for the specific ones. All samples were concentrated using Centricon concentrators (Amicon) and dissolved in 95% H2O / 5% D2O. Trace amounts of NaN3 were added as a preservative.

Structure and flexibility adaptation in nonspecific and specific protein-DNA complexes.
Interaction of regulatory DNA binding proteins with their target sites is usually preceded by binding to nonspecific DNA. This speeds up the search for the target site by several orders of magnitude. We report the solution structure and dynamics of the complex of a dimeric lac repressor DNA binding domain with nonspecific DNA. The same set of residues can switch roles from a purely electrostati...
متن کاملStructural investigation of complexes formed by DNA+CTAB and DNA+DDAB and Designing a method to increase salt ions between DNA and the Surfactant rods.
The internal structure of DNA-CTAB and DNA-DDAB is investigated by a Small Angel X- ray Scattering(SAXS) instrument. Hexagonal packing of DNA was observed for DNA complex with CTAB, and for DDABcomplex is observed lamellar structure. Variations in the internal spacing and degree of long-range ordering aredependent on both surfactant type and concentrations of added salt. When we increased the a...
متن کاملRoles of Chromatin insulators in gene regulation and diseases
With advances in genetic science, the dynamic structure of eukaryotic genome is considered as basis of gene expression regulation. Long-distance communication between regulatory elements and target promoters is critical and the mechanisms responsible for this connection are just starting to emerge. Chromatin insulators are key determinants of proper gene regulation and precise organization of c...
متن کاملThe Effect of Four weeks Exercise in water on the Disability, Flexibility, and Strength of Spinal Muscle in Middle-aged Men with Non-specific Chronic Low Back Pain
Abstract Background & Objective: Non-specific chronic low back pain is the most common type of chronic low back pain in today's society and achieving a therapeutic exercise program has always been the focus of improvement in patients with non-specific chronic low back pain. The current study aims at investigating the effects of 4 weeks exercise in the water on the disability, flexibility, and...
متن کاملFrom Nonspecific DNA–Protein Encounter Complexes to the Prediction of DNA–Protein Interactions
DNA-protein interactions are involved in many essential biological activities. Because there is no simple mapping code between DNA base pairs and protein amino acids, the prediction of DNA-protein interactions is a challenging problem. Here, we present a novel computational approach for predicting DNA-binding protein residues and DNA-protein interaction modes without knowing its specific DNA ta...
